WebFFXI should support playstation controllers out of the box, at least wired. I've never used my DS4 wireless with FFXI. But I plug the controller in, open FFXI settings (before you open the game. I'd try setting up the controller in steam, then running the game or windower through steam (also have to run the config thing through steam to edit button assignments).
